I don't know how feasible this is but is there any intention for TS:C to support 3D viewing?
I have run the game with nVidia 3D vision 2 enabled, and honestly the only real issue is that the HUD renders at a much too close "depth".
Two options -
1. Have an option to disable the HUD. NVidia 3D allows the user to enable a crosshair in the center of the screen that renders at the depth of whatever is in the center of the screen, this is how I play Counter Strike in 3D.
2. Go and check out the blog "Helix Mod". It is a collection of custom tweaks for game graphics and shaders etc to make them run much nicer in 3D. The original PC Toy Soldiers is included here, and if Signal could glean anything from their hotfix then that might help.
I know not a lot of people use 3D, but the fact that some tinkering fans could get the first game to run better (not perfectly mind you) in 3D on PC makes me wonder if it's an easily accommodated goal.
